The Prothean War with the Reapers, also known as the One Hundred Twenty Thousand and Second Cycle by cycle name, to historians as the Prothean-Reaper War, and to the protheans as the Extinction War, was a devastating galaxy-wide conflict between the Prothean Empire and its dominions and the race of sentient starships called the Reapers. Only sixteen years after the end of the Metacon Wars, the Prothean Empire had only just recovered from the conflict and was currently in the process of several military suppressions of a series of coordinated rebellions. Deeming it time to launch the next harvest, Repentant, the Reaper vanguard of the cycle (and, unknown to the protheans, the instigator of the civil war), signalled the Citadel. The war began with the Reaper fleets pouring through the Citadel, wiping out the Citadel defense fleet and obliterating the Grec Fal Tama in one move, and quickly expanding outwards.

The war lasted for centuries, although coordinated military resistance ended two centuries into the conflict. The conflict ended with the complete destruction of the Prothean Empire and its vassals, with every spacefaring species driven to complete extinction. With the conflict over nine thousand years later, the Reapers left behind the new Collectors for the cycle, wiped the galaxy clean of evidence of their presence, and retreated back through the Citadel relay, leaving Sovereign behind as the vanguard for the next cycle. The conflict is noteworthy for being the last successful Reaper cycle: surviving protheans who had evaded Reaper detection managed to sabotage the signal that activated the relay, stopping Sovereign from signalling the next harvest fifty thousand years later. This action would alert the galaxy to the Reaper threat, allowing them to finally defeat them in 2186 CE.
